Il film inizia con il recupero nell'orbita terrestre di un sarcofago a forma di croce contenente l'unità Eva-01 nel quale Shinji Ikari è disciolto in seguito al Near Third Impact, effettuato da Asuka a bordo dell'Eva-02 e supportata da Mari a bordo della rispettiva unità Eva-08 per conto della Wille. Durante il recupero Asuka Langley viene attaccata dal sistema di difesa della Nerv che consiste in un angelo creato appositamente per difendere lo Eva-01, trovatasi in difficoltà chiede disperatamente l'intervento di Shinji causando inaspettatamente la momentanea attivazione dell'unità Eva-01 che elimina l'angelo salvandola.
La ciurma dopo aver recuperato un baule con dentro una vecchia la riportano alla sua isola, all'interno della quale ci sono un sacco di invenzioni robotiche da sconfiggere per trovare la fatidica corona d'oro.
