Po poslední bitvě zůstala Mekagojira (Kiryu) mimo provoz. Gojira skončila sice na dně moře, ale zlikvidovat se ji nepovedlo. Vědec Yoshito Chujo dostane za úkol Kiryu co nejrychleji opravit, ale její nejděsivější zbraň „Absolute Zero“ je nenávratně zničena. Aby toho nebylo málo, dostane japonská vláda varování od Shobijin, aby neprodleně vrátili kosti původní Gojiry do moře, jinak božská Mosura vyhlásí lidstvu válku. Na oplátku nabízí Japonsku svou ochranu před dalšími útoky obávaného monstra. To však rozhodně nehodlá čekat, než se obě strany dohodnou, a opět se vynoří z hlubin Tichého oceánu a začne demolovat Tokio. Mosura se proto vydává do boje, zatímco se na ostrově Infant narodí její potomstvo. Jenomže tentokrát je Gojira nad její síly, a tak vládě nezbývá nic jiného než poslat do boje poškozenou Kiryu.
