無人惑星セティ・アルファ・Ｖに、残虐非道なカーンが幽閉されていた。カーンはある理由から、ＵＳＳエンタープライズ号のカーク船長を恨み続けていた。そんな時、この星にＵＳＳリライアント号の乗組員ふたりがやってきた。彼らを捕らえたカーンは、カークの恋人だったキャロルが無から生命を生み出すという“ジェネシス計画”を立てていることを知り、この計画の乗っ取りとカークの抹殺をもくろむ。

23世紀。カークらUSSエンタープライズの乗組員たちはスポックの故郷バルカン星で暮らすが、船を勝手に動かした責任を取る覚悟で地球に戻ろうと決心。同じころ地球に強力な電波を発信する異星の探査船が接近する。電波のせいで滅亡寸前になった地球だが、カークたちは探査船を送ったエイリアンの目的がザトウクジラだと気付く。エイリアンは太古から地球のザトウクジラと交信していたが、ザトウクジラは21世紀に絶滅していた。

USSエンタープライズのカーク船長に恨みを持つカーンのせいで、カークの仲間スポックは命を落とし、遺体はジェネシス装置によって生まれ変わった惑星ジェネシスに葬られた。実はスポックは死の間際、自己の魂（カトラ）を仲間のマッコイの脳に移していた。それに気付いたカークはマッコイらとジェネシスに向かう。惑星には先にカークの息子デビッドのチームが到着するが、地球を含む惑星連邦と敵対するクリンゴン人に襲われる。

時は２３世紀。処女航海中のＢ型エンタープライズ号に救難信号が入り、かつてのエンタープライズの艦長、カーク提督の助力を得て、救助活動を開始。ところがアクシデントにより、艦の一部が消滅してしまう。７８年後、ピカード率いる最新鋭エンタープライズは救難信号を受け、現場に急行。そこで彼らが救出したのは、７８年前の事故の生存者ソランだった。ピカードは事故の調査を開始するが、突然クリンゴン帝国の攻撃船が現れる。

地球の中世時代のよう牧歌的な雰囲気をもつバクー人の惑星で調査活動を続けていたアンドロイドのデータ少佐に異変が起きた。実はバクー星は、基地も隊員もホログラム映像で偽装し、惑星連邦とソーナ人が共同で密かに観察していたのだ。誤作動が起こったデータはホログラムを解除、隊員達を人質にしてしまった。エンタープライズ号艦長ピカードはバクーに駆けつけ、ソーナ人のルアフォ総統に破壊されようとしていたデータを何とか回収した。ピカードはデータ誤作動の原因を解明していくうちに、バクー人の惑星は不老不死をもたらす特殊な放射線に包まれており、ゾーナ人が連邦のダワティ提督と共謀してバクー人を強制移住させ、永遠の若さの秘密を手に入れようと企んでいたことがわかった。この計画を阻止すべく、ピカードたちは連邦に逆らってでもこの惑星を守ることを決意、ゾーナの巨大戦艦2隻と戦いを繰り広げる。

一等航海士のライカーとカウンセラーのトロイの結婚が決まり、トロイの故郷ベタゾイドで行われる祝宴に向かうピカード艦長とエンタープライズ号のクルーたち。途中、ある惑星でデータそっくりの不審なアンドロイドを発見。原因不明のまま、ひとまず航行を続けていたエンタープライズに、今度は艦隊司令部のジェーンウェイ提督から長年対立関係にあったロミュランに向かうよう緊急指令が入る。ロミュランに政変が起り、新執政官シンゾンから講和を結びたいとの申し入れがあったというのだ。急ぎ、エンタープライズはロミュランに進路をとるのだった。

宇宙の中立地帯に浮かび、恒久平和が実現したはずの惑星ニンバス3で反乱が発生し、休暇中だったカークら乗組員たちは、USSエンタープライズでニンバス3へ急行する。反乱を率いるのはカリスマ的なバルカン人サイボックだが、彼はカークの部下スポックの異母兄弟だった。ニンバス3で反乱軍に負けたカークたちは敵にUSSエンタープライズの指揮権を奪われ、銀河の中心にある人類未踏の地“グレートバリア”に向かわされる。
