支笏湖近辺に巨大な隕石が落下した直後、札幌の地下鉄で昆虫のような生物の群れが発見され、さらにビル街に異様な巨大植物が出現。調査の結果、これらは合わせて1つというべき地球外生命体だと判明する。しかも植物は種子を宇宙へ飛ばすためにエネルギーを蓄えており、爆発の恐れがあるため自衛隊も手が出せない。そんなとき、札幌に正義の怪獣ガメラが飛来し、植物体を破壊する。だがその後も、誰も予測できない事態が続く。
